since i've leave SMBX 1.3.0, i'm wondering what those tools are doing but i've never know

It's the type of objects you can interact with the editor. Clicking the "n" button will make NPC un-interactible in the editor.

but for the one at the top the two at the bottom, what are they doing?

"the two at the bottom" are the grid (depicted as a 3x3 grid) and auto-paint (depicted with "A" at the down-right) buttons.

It allows you to grab objects from all layers. Turning it off will only allow you to grab objects from the current layer.
